Wow, that's a really interesting thought! I never would have guessed that they would model off of manhattan, but I think it might be somewhere else. Because although there are a lot of citys in unova, it also has a lot of grassland. Well I suppose the kids could travel upstate a bit, but still it's a cool thought. Just like how Kanto is based off of the Kanto islands in Japan, and Johto is... Some other island in japan. Also, I always thought James was the good guy in Team Rocket, and in Hoenn especially, you see Meowth and James starting to get a bit of a conscience.
